The stick shift did not go away- many cars still use a stick rather than an automatic transmission- in fact, most car companies use the automatic transmission 'option' to charge you more;-) You usually see a stick on either sports cars, to play with the gear performance (think burning rubber;-), or on lower-end cars, to save money.
